You always can write shi.
However, those cities above are famous, almost all Japanese people should know about them.
That is the reason shi is omitted here.

According to Wikipedia after the name of many Cities comes shi / 市 example: Nagasaki-shi / 長崎市.

When do you write shi / 市 and when is it not necessary?

Only 8 of the ten cities have a Japanese pronunciation
