Question with this construction: Can I use 「理由」 instead of 「わけ」 in these two sentences? If so, which would be more natural?

Yes, you can! Both are natural, actually. If we use either words, it's because we want to emphasise that "this is
the reason". We can actually replace those with の and say,
そのチーズをすてたのは、すごく臭かったからですよ。
Since the latter part clearly tells you that you're talking about the "reason why you did that", you can replace
理由 or わけ with simpler の (which also indicates "the reason").
